That's a very difficult decision, the toughest I think across the Mass Effect trilogy thus far.
From the onset of the mission, it seemed like stripping them of free will. However in the end, it depended on the way Legion justified to me the way the heretic virus worked. He explained by the end of the mission that the virus would not control the Heretic geth, but force them to reconsider the conclusion they have come to. It takes away the decision that the Geth made considering siding with the Reapers, and then provided the True Geth's perspective about the Reaper/Organic situation in addition to the Heretic Geth's own (The 1+1=2 and 2+1=3 or however he puts it.)
So I rewrote the geth. The arguments that come to mind which tipped the scales in favor of this decision were two-fold. First, Legion's assertion that attempting to apply organic analogs to the debate were incorrect. And second, that this approach to the debate was supported by the fact that there was no guarantee the re-write virus would cause the Heretics to all turn to the True Geth's way of thinking, but rather simply provided the opportunity- it was easier to draw comparisons in the virus with a well reasoned argument, and it forced the Heretics to take their metaphorical hands away from their ears and at least listen to it and come to a new conclusion, possible the same one as before.
The option is bad if you consider the virus to be mind control and a violation of the sanctity of the Geth's minds. But then, if your qualms are with the well-being of the heretic Geth, your other option is mass-murder on a galaxy-wide scale of those that share that viewpoint. Neither is particularly good for the Heretic Geth.
I hope, at the very least, that rewriting the Heretics could be seen by the True Geth as an act of mercy as opposed to destruction. Even if unsuccessful, at least the True Geth now see an organic attempting to aid and support their own interests, a change I think from their previous experiences of mistreatment and attempted genocide.
Anyway, very merky morals all the way around on that mission. Made things interesting. Rewriting the Geth provides two utilitarian advantages, if peace is a final objective.
1) Greater numbers for the Geth will dissuade the Quarians from attacking them. The heavier risk, the greater the danger for the Quarians, the more they will (hopefully) be unwilling to act rashley and attack.
2) A larger army of Geth will be nice if the Geth are willing to fight for me in the war with the Reapers instead of being destroyed (obvious one.)
