Deciding to change where a character is going is one thing. And it seems that is what was intended for Jacob. 'His stable-normal-good guy persona gets shattered by the war' might have been the concept they were going for.
Now the writers have the right to develop their characters as they see fit and not every development needs to be positive. But some key points help to make a good quality implementation.
First, big twists in character development need some context to make sense. That means Jacob needed at least as much screen time as miranda or Jack to go from 'I'll do what ever it takes Shep' to 'this is just too much craziness, i need more stability' to 'lets make a baby and pretend the war isnt happening'.
Second, if youre going for a big change, its even more important to let the player react to it. Why is it that a friendly Shep has to be ok with Jacob cowering out? Even worst, why cant a romancing Shep get a renegade interrupt?
And last, let those changes have consequences for the character himself. Were in the middle of a full on galaxy war. it would have been nice to se if the 'hide your head in the sand' strategy paid out.
Overall, none of those key points were respected in Jacob's character arc. That means even if youre fine with where his plot is going, its still pretty much a trainwreck.
