I think I'm a bit of an odd one out. I pick Control. It doesn't seem like a great idea (and none of them do), but my Shepard wouldn't be able to face Garrus after completely invalidating everything Legion worked for. It would be like agreeing to kill all Turians everywhere in exchange for the off chance that she might live. Even if Garrus or the rest of her crew was okay with it, she wouldn't want them to be.

I don't like what they did with the VS in ME3. Always that trust issue... Garrus and Tali never questioned your decisions, they followed you when you needed them, period. Wrex and Liara still trusted you even if their duties took them elsewhere. Of the ME1 squad, only the VS keeps b*tching about Cerberus after the end of ME2. It's annoying, especially in a romance.
I never romanced Kaidan, but I did have him alive. I put up with him for one playthrough, hoping he'd get over it, and...he didn't. Then seemed upset that my Shepard was annoyed with him stopping every few minutes to ask if she was really really sure she wasn't with Cerberus.
This time around I was pure Renegade to him and felt much better for being able to tell him to stop holding up everything to question me AGAIN or to just leave. I refused to let him join the Normandy again, too. I'm not sure what else can trigger it, but Joker saluting me and saying that was me finally getting the respect I deserve felt like at least one person on the crew understood why I didn't want Kaidan on the team. He wasn't really with the mission or ready to work with Shepard.
