I'm in agreement with alperez on this one....Garrus has incredible abilities and has proven he can take on formidable challenges.
His confidence about his own leadership abilities were surely shaken to the core by losing his entire Omega team to a traitor, yet I believe that given new opportunities to lead - he will rebound ever stronger.
Like many driven people - he is his own harshest critic. Yes, he made mistakes, yet he achieved things people did not even think were possible. I'd like to see Garrus entrusted with a mission he has to lead with his own chosen team - much like on the Collector Base Mission... so he can step out of Shepard's shadow. Perhaps Garrus's responsibilities will grow from there as the game progresses... ? I'm sure we'll find out.
Getting back to the original question... I believe Garrus will make an excellent Commander - in this emerging Grand Alliance. I think even being a Spectre might grate on Garrus, because the Spectres are ultimately Agents of the Council - and with the Council being both unsupportive and overtly directive - that's still too much b.s. for "Mr. I DID IT MY WAY".....that being Garrus.
I really dig Garrus as a character too. He's got depth, relationships going on, pain, hurts, and charm too.
What a Turian ! Glad he's on my Team !
And now...a scene between Garrus and Shepard...before a CONFRONTATION WITH THE REAPERS !
I Imagined this scene because - it feels realistic to imagine that people's fears will emerge about the challenges ahead.....
( Maybe this works better with Ms. Commander Shepard... but - it's your imagination - so it's up to YOU ! )

Shepard: "Yup...I only remember it about ....THREE Times a Day now...."
Garrus: ".....And Then....well....THEN.....YOU DIED. ( !! )... CAME BACK FROM THE DEAD....( !!! ) ....Found me on Omega, - helped SAVE MY ASS...and then persuaded me to join you for a SUICIDE MISSION that even the Craziest Bastards in the Galaxy would be CRAZY to take - and THEN.....WE DID THE IMPOSSIBLE..( ! )
.. WE BEAT THE ENEMY AGAIN !!! "
Shepard: "Uh....Yes..Garrus..."
Garrus: "Well now buddy..... - just between you and me...
I'M FRACKIN' SCARED BY WHAT WE'RE UP AGAINST ! "
Shepard: "Um....Should I do my "Inspirational Speech" NOW..... or would you rather I just tell you how I Trust you with my life and BELIEVE IN YOU.....and that WE'LL FIND A WAY ??? !!! "
Garrus: "Actually.... I'm looking for a hug."
Shepard: " Okay..." ( Hugs )
Garrus: " All right...I feel a little better....... so NOW tell me all that inspirational stuff.... I think I need it !"
- Then I want a drink ! "
Shepard: "First dozen are on me !"

We know that squadmates may turn against Shepard due to his/her choices, so it seems logical to me that Garrus will be one of them. Which would hurt bigtime.

Wrex and Shepard are friends, but Wrex was so determined to help his race that he was willing to stand up to Shepard for them, the outcome of which ended in his death. On the other hand, you are also able to talk him down with the right dialogue options, showing that in some circumstances, depending on how you play, Shepard's opinion means more.
In the case of Garrus, if you've played LOTSB, in the Shadowbroker's Dossier of him, it says something along the lines of Garrus having potential but being unable to grow under Shepard's command. A few of you have said this before but I do feel like this might play a part in ME3, where, in certain situations, Garrus finally decides, "Hey, I think I can do this on my own," and it causes a conflict of interests.
That's just my opinion. It could very well be that something happens on his home planet that might make him want to stay. After thinking on it a bit, I feel like I'm looking forward to finding out what plans they have for our wonderful turian.

About Garrus wanting to work on his own, i'd see a renegaded Garrus be confident enough to do that. After all, hes been told for 2 games that he was on the right track. On the other hand, paragaded Garrus would know he isnt on par with Shepard yet when it comes to grey issues. On the other hand, renegaded Garrus already dropped out of Spectre training. I dont know how hell get a ship and a crew if the Citadel dont want to give him an other chance.
That always leaves the turian military. We dont know much about them but I hope we will in ME3.
