'Sides, my favourite game ever (BG) has one of the biggest Sues I've ever met as a protagonist.
Baldur's Gate... sure. Grown up in a library, read some things about adventures, trained a bit with a monk here and there - and suddenly, big hero. Good times
In Dragon Age, at least most of the Origins had better training (noble human / noble dwarf, mage), or actual practice in hunting or staying alive (Dalish, common dwarf). Not that sure about the city elf, though.
Usually, that "Mary Sue" syndrom bothers me (exception is BG, I just love that game), but in ME, with Shepard's background, it's a little bit different. Shepard is absolutely overpowered, sure, both in terms of charisma and actual fighting skills, but in contrast to all those 'huh, I am suddenly Superman' people, it is completely clear that Shepard has N7 training and already gained a reputation through hard work, suffering, and probably some luck as well. Not some magic essence of a dead god, not some creepy zombie-blood-coctail's aftereffects, but good old training, training, and some more training. To me, that makes it easier to believe the whole thing.
Edit: Agreed with the above - and you've got a point with the ending.
But the Turian baby is still incredibly cute.
