To be a command ship for a massive fleet you would need to be able to accommodate a huge command staff, berthing, feeding, and a good CIC (remember that the at the same time the ship itself might be fighting thus needing CIC facilities independent of the staff)
The command ship would be constantly communicating with the fleet making stealth impossible.
Using the Normandy like this would be forcing it to perform in a role in which it would be inadequate - while at the same time making it impossible to use it in a role at which it excel.
Finaly as has been pointed out Shepard has no experience commanding a fleet. He is not an admiral - yet.

You guys are missing the point, yes the Normandy may be smaller than the Destiny Ascension, but you have to notice: It carries the main protagonist on it! See? The council is playing it smart, BioWare won't kill them off if they loaf around on the Normandy!

We do not know if it's the salarian councilor or just a random member from that race and just because he/she is there doesn't mean the SR-2 is now the Council's main ship.

ME1 sets out that it's not easy to track visually in the ME Universe. Based on what we saw of the Collector Cruiser, ihey didn't have any obsession with windows or viewports. if that's optical scanning, ok. But they were extremely far off. So the optical tech would have to be extremely advanced..
Spotting things in space is easy, it's not as if the Collector Cruiser jumped into orbit of say Earth and the Normandy was as far away as the Moon. You don't drop straight out of FTL practically on top of your target without somebody tipping you off on where the Normandy is. (FTL Travel and Communications, but no FTL Sensors)

The Citadel was created by the Reapers as a hidden Mass Relay for their own use to get in and out of dark space (the empty void in between galaxies). And if there are multiply Reapers laying siege to the Citadel then I doubt it'll last long since they know where to hit. And the Citadel is a stationary object it can't move since it's not a ship and it seems bigger than your traditional Mass Relay
I got this feeling we will be taxing important officials to some kind of summit to discuss the imminent threat a la the real life Yalta Conference. So if you do get the counselors on board I do sincerely hope I get to say I told you so and be a general ass about the topic. :innocent:
The Normandy could possibly be more effective against the Reapers than other ships for one factor or another (such as the ME2 upgrades and additions) which makes her more suited towards shuttling V.I.P.s when you lack "air" superiority(you know because politicians want to cruise in style as opposed to having you do recon), akin to having a submarine operating in enemy waters without warranting their attention. But for reasons stated it is unsuited to be a "flagship" as it would be like calling a motorcycle a sedan.
