I miss the targeting reticule that would change colors when you had an enemy in sights. It seems like something that you'd want with the damn thermal clips so you don't waste shots. Though this may just be me and my lack of ability with shooters.
Also, the thermal clips peeve me, because I don't see how anyone in the military would see switching from a bottomless magazine to a limited amount of ammunition as a good idea, lore excuse be damned.
And I liked the combat interface better in ME1. There, it looked like you were getting a heads-up display of what Shepard was seeing, map in one corner, squad indicators in another... It just felt cleaner and less cluttered. In ME2, it was very 'game-y,' with the character portraits and - Oh, God, the shields and health bars being on the same indicator bugged me, just for aesthetic reasons. There's also the 'destination' indicator that you have to hold down a thumbstick to be able to see, which was really irritating.
I'm also peeved by being unable to converse with romanceable characters without romancing them. I want to be Jack's friend, I want to give her someone she can trust who isn't going to take advantage of her, but I don't want to lead her on. And Garrus is supposed to be my bro, why is it that he spends more time with his calibrations than letting me catch up with him, comment further on his facial injuries and... Argh.
Oh, and assignments. They were very disconnected in ME2. When I'd go on one, I'd feel like I'd started playing a different game because there was very little thematic connection between the assignment I'm doing and the main story line. Sure, it wasn't much better in ME1, but Admiral Hackett would contact you and ask you to do these things, so it made sense - he's an Alliance Admiral, you're an Alliance officer. In ME2 it's more a matter of 'oo, let's go see what this disturbance is while the Collectors are kidnapping people/the Reapers are on the way.'
I think those are my biggest peeves.
