It's not as clear-cut as all that. As the source cited says [emphasis added]:
"Jack Harper escaped with his life and became the Illusive Man, but that close contact with a Reaper artifact clearly affected him, leaving his eyes forever changed, usually an early sign of indoctrination.

It is significant that in Mass Effect: Retribution that Paul Grayson was so able to resist Reaper indoctrination that, despite a massive direct injection of the thing that causes it through his skull and directly into his brain, that his tormentors wound up injecting him with Red Sand to collapse his resistence and speed up the process. From the description given in that book, TIM would have a lot more than weird eyes after 30 years if he weren't resisting indoctrination successfully.

Engineer. He's using Cryo Blast and Incinerate in the same trailer. Engineer is the only one who can do that.

I've read Ascension and my impression was that TIM was searching for an understanding of Indoctrination in order to counter it. He absolutely wasn't working for the Reapers at that time.
Nor would it have made sense, if he was working for the Reapers, to orchestrate the destruction of the Collectors.
Besides, we've heard that Cerberus is out to kill Shepard but I'm not sure anyone has said that TIM is. It's possible Cerberus got indoctrinated and TIM didn't.

Also, just because TIM is an antagonist doesn't mean he's working for the Reapers or, in fact, that he's still in control of Cerberus.
Maybe Shepard forces his hand by taking the Alliance's side against Cerberus and TIM's just defending himself?
Maybe Shepard's actions will hurt some kind of masterplan TIM has to take down the Reapers and he believes stopping Shepard is the only way to ensure humanity's survival?
Maybe, he knows that the Reapers want to get their hands on Shepard's body and that, if they do, they win. So he has to ensure it's destroyed to stop that happening.
There's lots of scope for TIM to be the bad guy without being a Reaper agent.
Even if he is working with the Reapers it would have to have been a recent change of heart because, IMO. his actions to date (including the books) don't make sense for someone working for the Reapers.
