If Samars is mind-joining with Shepard, I think she'd notice if something was off. Uploading memories to a hard drive that is interfaced with the nervous system is a crude reproduction of an organic state. As the mind-joining is described as a mystical and spiritual experience, Liara or Samara would notice that something is up. Even more so for Samara, who is acting as Shepard's spiritual guide and emotional support.

It was also a little disappointing that she didn't wear her black suit in ME3.
As one of the few, I thought her Post-loyalty-outfit looked cooler then her default-outfit.

I'd use "amiss", instead of "wrong". I don't know why, but I think Samara would use fancy-but-not-too-fancy words to express herself.

Her Necklace too! Not a symbal of being a Justicar or anything but a fashion statement, just Jewelry. Oh crap I've given more away and you brought it up before I had been able to finish that chapter.
On the subject of Samara's eyes well her eyes were a big factor I was smitten with her. Same with Jack. The eyes don't lie!

Yes. Go to My Games --> Mass Effect 3 - PC --> On that page there will be a link to sync your war assets data to your BSN profile
The avatars aren't as fancy as your Samara .gif, but...there's no ME3 Jack avatar unless you have her as a war asset
