The "Luke, I am your father" plot twist: what do you think it will be?

I have a couple of ideas.  Feel free to submit your own.

Twist #1:  Cerberus isn't actually indoctrinated.  In fact, it's the other way around.  Through various research they did through things like Project Overlord and other projects, Cerberus has indoctrinated the Reapers and is using them to make a play to rule the entire galaxy.  Now, why would Cerberus have their pets attack Earth then?  Probably because TIM saw the potential of the Human-Reaper, and Earth is where there's enough people to smoothy into one.  Cerberus doesn't mind killing lots of humans if doing so enhances their power.  As a plot device, this could make for a very interesting storyline if handled properly.

Twist #2: Shepard is a robot with a VI or AI in his head, and the "real" Shepard died at the beginning of ME2.  This one has been discussed before.  Personally, I think this would suck.

Twist #3: Shepard has Reaper tech in him.  Again, this would suck, but has been discussed before.

Twist #4: The Council is indoctrinated.  Would not surprise me in the least, especially after "Ahh, yes, Reapers".

What do you guys think?  I'm curious to see everyone else's theories on this.

also i would like the idea that cerberus isnt actually indoctrinated. hell i'd like it if cerberus turns out to be helping in their extremely violent way and you happen to be getting in the way of their plans.

indoctrinating random people would be a horrible move though, there needs to be a plausible reason for them to hang around a reaper for at LEAST a couple days. i mean shepard seems most likely to be indoctrinated than anyone else, as he's hung out near and inside reapers before.

Keepers were the Reapers creators.
There are many species that have survived the purgings every fifty millenia or so, some have hidden themselves in gas giants or beyond the relay network.
The Prothean scientists stranded on the citadel survived and still live.

The twist is that the reapers are actually nice and the whole thing is just a misunderstanding. Okay maybe not, but maybe they aren't as bad as we thought and they actually think destroying intelligent life in the galaxy is for the greater good. Shep finds out but decides to kill them anyway, so she's both saved and doomed the galaxy at the same time.

I also thought Shep using Reaper tech would be quite likely. But not in a Saren way they involves getting indoctrinated. But I do have a picture in my head of Shep using Reaper tech to upgrade herself and using it to defeat the Reapers only to have people afraid of her once the war is over. Would make the victory bitter sweet, in order to save humanity she has to lose some of her humanity.

I don't have any idea what the plot twist will be, but all of the ones you mentioned are way too far fetched for me.

Shepard is an AI? Doesn't seem in keeping with the whole "human spirit" message that permeates the game, especially in conversations with Miranda (e.g. "It's your spritit and personality that makes you great. It's what makes anyone great.")

TIM has gained control of the reapers? Er, no. This would be a mistake on the same level as the infamous "dream season" in Dallas. It's just ridiculous frankly.

Shepard having reaper tech would, in itself, not be much of a twist.

Council is indoctrinated? I doubt it, but so what if they are? They've already been established as utterly useless, so how does them being indoctrinated really change anything?

No, sorry, but IMO two of those twists are pointless and the other two are ridiculous.

Maybe Shepard does start becoming very Saren-like and you can realize it and tell your squadmates to kill you (dialogue choice). They won't, of course (or maybe they do if they aren't loyal and then it's game over =) ), but maybe they'll find some way to cure you. It's a little crazy, but maybe it could be done well?

The Asari didnt discover the Citadel, they were already on it since ther last galactic purge, as the Prothean scientists got into the Keepers protein vats, learnt how they reproduced, and applied their understanding of it to themselves.

i'd like to not see TIM end up as your father somehow, that would seem to be a little cheap....though it seemingly could be plausible with all of ME1 shep's background choices

perhaps your counselor choice from ME1 turns out to be a cerberus agent....

I though that it was confirmed in Mass Effect 2 that some of the technology used in recreating Shepard came from what was recovered from Sovereign.

It was confirmed that EDI was based on reaper technology.

I really see the Saren 2.0 (Shep indoctrinated) twist happening, but I'd prefer a twist like 1. It would be interesting to see how saving the base or not would affect that.

           I devised this theory with my friends how Morrigan from Dragon Age is actually Shepards mom and Flemmeth and her knew of the Reaper threat within our universe and thus used the mirror to travel to ours.  She then left baby Shep with a foster family (which changes depending on your backstory). Meanwhile Flemmeth has been working with the Reapers the whole time and helped TIM to bring Shep back to life and has been working with different factions and groups (Cerberus, Alliance, Shadow Broker, etc..) within the galaxy to disable stability and use Shep to destroy everything for her own personal gain. In ME 3 we will meet Morrigan and Flemmeth and will have to decide which destiny to fulfill and who to side with (similar to Samara and Morinth). Morrigan will give you the power and ability to destroy the Reapers, but at some kind of cost, while Flemmeth will overrun you with power that allows her to control you and in doing so destroyingthe galaxy.
