So by destroying the reapers, the keepers can no longer function releasing whatever it is they're hiding. I doubt the Keepers will shut down immediately....so you've pretty much set the plot for ME4.
yes it all makes sense, and the citadel relay is the gateway to this evil monsters that the keepers are keeping at bay,and that means that soverein whas a rouge reaper working for this monsters, and that the reapers can save oss from them ^^

The Reapers are actually guardians and there's a far more sinster and acient evil that lurks outside the Milky Way. And the Reapers were created by the First Ansestrial Race to keep the galactic population culled and technology at a relatively low level so the Ancient evil take interest in the Milky Way.

I think it may be that Shep is a bit indoctrinated....you don't get exposed to that much Reaper crud without suffering some consequences. It would be interesting to see, but I'm also afraid of how that would affect our ability to "choose."
To be honest, I'd go along with the notion that Cerberus is trying to help in their own wicked way. That would be interesting.

The Reapers are far too advanced for Cerberus to just randomly 'take control' of. The Illusive Man was probably convinced the same thing Saren was - that the only way humanity could surivive (Cerberus' goal) was by siding with the Reapers, and possibly even becoming them. I liked to think of TIM as 'the new Saren' in ME3, but whoever provided reasoning for Shepard being 'Saren' is genius. He does have all those things!
As far as Shepard being indoctrinated, I really hope it happens. I haven't actually played Dead Space 2, but from what I've heard in that game the protagonist is suffering from some sort of dementia after the events of the first game - I think it would be something like that. You never know what's real and what's not. Some people speculated that the boy in the vent in the intro to ME3 was actually a hallucination, and I liked that theory. It would also give some great opportunities for 'flashbacks' and cameos from characters who are already 'dead'. Eventually, the struggle could become sort of a 'battle of the wills'.
I think the Council is mildly indoctrinated. I'm sure lots of factions will be. It's what the Reapers do, and how they take over.

My guess is that the reapers are actually the good guys. That would be the only thing that remotely qualifies for me.
They've built them up as the enemies of all organic life for two and a half games (including ME3). Imagine how Shepard would feel if he got told that he'd been fighting the wrong guys for the right reasons.
