Maybe the reapers' intentions are not as bad as we think. The reapers may be some kind of guardians, who protect the higher dimensions of the universe. Yeah, I had that thought too. Pretty much exactly the same as what is quoted above. But I dismissed it. Given all the tropes in the game (humans are special, Earth is special, blah blah) I can't see BW going for this.
Definitely not the twist I'd prefer.
Oh don't get me wrong, I'm not saying I'd like it. It's just something I came up with when I was trying to think of plausible (not necessarily preferable) plot twists.

This is interesting, and you never know. After all, the planet Klendagon in the Century System of the Hawking Eta cluster had a similarly intriguing planetary database entry in ME1, and it was a main plot point in ME2.

Your Saren-like antagonist is an indoctrinated and cybernetically 'enhanced' clone of yourself. When the Reapers couldn't recover your corpse, they went with the next best thing, and most of the galaxy doesn't know that he/she is not you.

In all the endings the Reapers die, but only because the Batarians come in at the last second and obliterate the weakened Reapers.
Lets face it, No one is going to help the Batarians. I'll recruit the damn Volus to kill the Reapers' credit than get those four eyed things.

How about this:
Shep (in ME2) is a modified clone of TIM. TIM just hacked the Citadel records so that C-Sec's equipment would read the modified clone to be "Shep."
After all, C-Sec security is completely full of holes; both Kasumi and Thane remark on it.

Shepard being an AI is unlikely.
Shepard having reaper tech in him is the most likely. We now know that TIM got his eyes from his encounter with the Arca Monolitn, and ME2 we see that the renegade Shep's eyes have the same design as TIM's. And before anyone denies the obvious, paragon Shep's eyes are still cybernetic yet disguised.
I think the Council is just foolish, not indoctrinated. It seems risky to indoctrinate those at the center of the galactic government. That would make it very likely that the effects of indoctrination would be discovered.

Bang, straightaway humans are a near extinct race, with billions upon billions dead. It'd be such a bittersweet kick in the groin for humanity to carve out it's place in the galaxy, only to be the first race wiped in the Reapers path.
