Something like that. But Liara does say some things in ME1 that very strongly hints at it.

Not sure where you're getting the "Shepard resistant to indoctrination" thing but I just want to point out that parts of Sovereign are integrated with Normandy and EDI, you can ask her about it. It is also quite possible that reaper tech was used during Lazarus project.

Liara made more than one comment about Shepard being "unusually strong-willed" in ME1. I'd have to replay ME1 to get the exact quote, but she makes a comment or two in that direction and, being an Asari who can mind meld, she'd know.
It's not definitive, but it's a pretty strong indicator.
But even if Shepard wasn't unusually resistant, two days has been his longest exposure, and that simply isn't long enough.

That... would be a badass twist! No wonder Tim doesn't need Shepard anymore, he has an army of them.
What about a 1+2 combo punch:
Combine:
1. Shepard was revived with Reaper Tech and is currently a ticking time bomb in so far as the longer he goes, the greater the danger of indoctrination and turning against us.
2. Tim has been cloning Shepards to make a Shepard army all along.
This explains why TIM didn't really mind sending Shepard to almost certain death the first time they find the disabled Collector ship, or sending billions of Credits on a suicide mission. This also explains why TIM would suddenly start trying to kill the best hope for humanity.

In Mass Effect: Retribution, Paul Grayson is able to, at least temporarily, resist Reaper domination (Until they drug him to reduce his resistance). So I'd say anyone with a strong will can resist the Reapers for a time.jamesp81 wrote...

Humanity is actually directly descended from/genetically modified by the Protheans (the Mars facility was used as a hub for genetic research/alterations), and were purposely created to defeat the Reapers in the next cycle (eg. THIS cycle).
The Protheans arguably held more knowledge of structures like the Citadel and species such as the Keepers, and this knowledge will have been imprinted upon the DNA of Humanity to enable the use of some kind of secret weapon against the Reapers (probably planted somewhere within the Citadel by the surviving Prothean scientists).
Either that or it has something to do with the Keepers themselves...
In regards to Cerberus, they're just indoctrinated fools.
