While my Shep has totally fallen for Ashley it would be interesting to see how a romance between Shepard and Chakwas could happen.

A funny idea would be to make it a fling on both their parts.  Something that sparks as a way for both of them to enjoy tossing caution to the winds and having a good time of it.  Eventually, they part with fond memories and the occasional knowing look and chuckle.

Then of course, Shepard runs across a letter to Chakwas from Ashley or whoever his LI ends up being thanking the good doctor profusley for "teaching Shepard right."  The drop-jawed look would be priceless, and Chakwas could (would) reply completely correctly that it's not like either of them didn't enjoy the "education."

This is it. 
You nailed it exactly the right way to go about it, maybe not end it too quickily but you got the gist of it.
I love this idea.

Yup, she doesnt have racial tensions towards aliens(Ashley, doesnt have a superiority complex (Miranda), and isnt bat **** crazy. (Jack)

I found Chakwas to be oddly compelling, I don't know if I would romance her but she does certainly seem to be an interesting character. Too bad you couldn't really have a moment with her beyond the *spoilers?* brandy drunk scene.

Yeah, it was pretty touching, one of my favorite dialogues.  Got a kick out of the aftermath too.

I am sure Chakwas knows how to wield a scalpel to deadly effect. That and being in the Navy ensures she knows how to fight.
