Weather or not the reapers are indoctrinated by someone, the OP is right in a sense that they need to have a huge, glaring weakness which can be exploited.

1. Its has been established that the Reapers are unstoppable by conventional means.
2. It is uncertain how many allies you will get (depends on playstyle)
3. ME is centred around Shepard blowing stuff up.

That means that ME3 will end like many other invasion sci-fi stories (for example Independence Day), meaning the allies will distract the reapers in a big battle with lots of xplosions and cutscenes while Shepard & Team goes down/inside something and then do something which neutralizes all reapers.

So Shepard is really Will Smith? Who's Jeff Goldblum?

Yah knows what be really suxxor?! For Shep & Co to go do these things, find out what it takes to bring down UNO Reaper and then communicates the secret to the others, but and just after that the game ends with Shepard sayin somethin like "well... we're done here. But that was just the beginning." Cue nu metal band end credits.

Well since there was the thread "Mass Effect TV series"
Here's a potential script for At Home With The Reapers

Ben Reaper: aaawww crap I've just gone and indoctrinated myself
Lisa Reaper: what are you like,, mum, Ben's indoctrinated himself
Mum Reaper: ooo you are a silly boy,, never mind dear,, how's your dinner?
Ben Reaper: very nice,, thanks mum.

Gripping stuff I'm sure you'll agree. Posted Image

I'd imagine it more in a Brady Bunch format.

"Reaper, reaper, reaper! It's always about Reaper!"
