How do I keep my NPC that is walking waypoints from unequipping his weapon?
Making commoner NPCs keep weapons equipped.

Are these "Commoner" faction NPCs or just NPCs representing townsfolk? Members of the Commoner faction have some strange AI behavior designed to make them shun combat. It's not necessarily the most elegant way of doing it, but I've seen checks for the Commoner faction throughout the AI.
Try another faction and see if that changes anything.
Also, do make sure they've got the right proficiences and all.

Ah! Proficiencies! Hadn't thought of that. I tried changing faction to no avail, but I am certain the NPC doesn't have the right profieicencies! Thanks.

Commoners are proficient with simple weapons by default. Surely a torch should be a simple weapon.
