I mean, if the reapers use organics to create new machines, Sovereign (and perhaps a few other reapers) might have just been made from a race that displayed some kind of mind control abilities that it inherited. Complete speculation, but an interesting thought.

How is two days plenty of time when it's been said it can take plenty of years?

It is said that it depends on the signal and reaper. If the reaper wants a long lasting sleeper agent or a useful servant like Saren the effect can be subtle and last for years. But there is also rapid indoctrination which can mentally degrade victims in several days.

I think that we can say a few things about indoctrination. First, it isn't cumulative. We can infer this because Shepard has been in close proximity to object Rho for two days, come across other indoctrination devices, and was present at the arrival of the Reaper fleet. No changes noted. Additionally, Shepard advised Admiral Hackett that the dreams had stopped.
Secondly, we know that it took several weeks for the Alliance team to succumb to indoctrination. This was evidenced by the personal records at the Project base. Third, indoctrination is permanent. This we can discern from our encounter with Benezia on Noveria.
I'm just spit balling here, but it would appear that the indoctrination signal overwrites the organic central nervous system in favor of Reaper control by some sort of low frequency signal. If done too quickly, it leaves the servant damaged and unable to perform complex tasks. I suspect that this occurs because of physical damage to the brain structure. When performed slowly, the subject retains his competance because the neural damage is far more subtle. The end effect of slow indoctrination on Dr. Kenson was obvious. She seemed normal when you met her at the prison, but when you stopped her from destroying the mass effect core she was panicky and weepy. Ditto with the Salarian at the Krogan breeding facility on Vrmire.
Vigil likely picked up the subtle shift in brainwaves due to indoctrination by scans and was therefore able to determine that Saren had been indoctrinated. What this means that the signal can be blocked if you understand how it works (Rana Thanoptis for example) and have the technology to block the re-write signal.
At least, that is how I see it.

An interesting post. I'm not sure I agree with this little bit though. Both Benezia and Saren, at least temporarily, broke free from the indoctrination. This was probably because of strength of will and indicates that indoctrination can be broken and neural damage either takes an extremely long time to take effect or it is not all that extensive.knightnblu wrote...
