Is Captain Bailey consider a superior of Shepard since he is a captain?
And in Mass Effect: Inculsion, he is promoted to commander, but I thought captains are higher rank than commanders?
Or are they different in C-sec?

No he's just with C-SEC and not the Systems Alliance, even if he were with both he'd hold 2 different ranks from each respective group.

Captain Bailey works for C-Sec, and most likely the Citadel. It's not just a different branch of the military, it's military versus civilian.
Bailey has theoretical 'pull' over a non-Spectre Shepard, since non-Spectre Shepard has no legitimate command on the Citadel, but Bailey does.
