2) Why do asaris have eyebrows, eyes, nose, mouth, boobs? Basically why are asaris physically similar to human females? The only difference is that asaris are blue with tentacles on the back of their heads. I find it hard to believe.

As for why the omnitool can be "solid" and affect solid objects, here's a quote from the codex:
"Omni-tools are handheld devices that combine a computer microframe, sensor analysis pack, and minifacturing fabricator. Versatile and reliable, an omni-tool can be used to analyze and adjust the functionality of most standard equipment, including weapons and armor, from a distance.
The fabrication module can rapidly assemble small three-dimensional objects from common, reusable industrial plastics, ceramics, and light alloys. This allows for field repairs and modifications to most standard items, as well as the reuse of salvaged equipment and applying medicine from stimulants to medi-gel. "
Most computers in the Mass Effect universe use haptic holographic interfaces, which means they can impart a sense of touch to the user despite being projections. The omnitool is just like that. With the existence of mass effect fields, it's not a stretch to conclude that the haptics are provided by the creation of small mass effect forcefields.
The asari don't have eyebrows (except Liara, but hers are presumably painted on). The rest is obvious - they're references to Green Space Babes of classic sci-fi.

And Asari look like blue human females with tenticals because as a culture they are supposed to have a sense of beauty and sensuality. Meaning something that most gamers will think is hot.
It's a videogame. Ultimately entertainment. This story has so much meat to it we can let a holographic knife and a little side boob slip...

1) If you delve into Mass Effect technology at all in the Codex you can easily come to the conclusion that the Omni-Tool is not in fact strictly holographic. It is more than likely actually a kinetic-barrier (force field) projected into the Omni-Tool shape that is sensitive to touch, enabling you to type/interface with it (like a normal keyboard) and do other various things. As for why it looks like a holographic display, it more than likely has a holo-skin projected onto its surface so that we can (ya know) SEE it. Otherwise, it'd be invisible, like all the other Kinetic-Barriers in the game.
2) It says in the Codex that Asari actually make themselves look more attractive to the species that's looking at them using their limited telepathic abilites (Ergo: Why they look like beautiful women). We can probably take a reasonable guess that the first human to ever lay eyes on an Asari was more than likely male and they molded themselves (in his eyes) to be more pleasing. I guess that particular imprint just stuck after that. Not to say that they dont share similarities to human women (obviously they do to a great extent) but for the most part I think why they look the way they do is because of their slight manipulation (Which may not even necessarily be concious) of our perception of them.
Lastly, these are not 'Story' flaws. These are simply misunderstandings about the way certain things work in the Mass Effect Universe.
