With the customization be performance "bolt on" parts only like in ME1 or will we be able to make aesthetic changes as well? I want to trick out Shep's pistol for the cutscenes.

I think that there will be aesthetic changes as well. Don't quote me on that however, as there is still plenty of time for things to change, but I believe that was stated in one of the E3 interviews.
Personally, I was hoping for a customization that you could add to an assault rifle where you could go back to the old ME1 heat buildup and cooldown as opposed to thermal clips, albiet with a penalty to accuracy as a tradeoff, but it doesn't look like that's gonna happen.

That's what we've seen thus far.
Though, they've promised that camouflage will be available for the weapons too.

I kind of liked the new system, even if the explanation and implementation was a bit off. that may be just because I liked the guns more though. Being able to fit our guns for a larger caliber at the cost of higher recoil or vice versa, as well as accuracy upgrades will be cool.

Gameplay wise I didn't mind it at all. Although there were a few times it got a bit sketchy for me, as I tend to stick with one weapon for most of a mission, and I like the low clip high power weapons. There were a few instances were I would have liked for the enemies to drop a few more clips than they did, but thankfully there was usually a heavy weapon ammo crate nearby to fill up some of my ammo.

yeah, the ammo system was actually managed very well. In about ten playthroughs, I've only come perilously close to running out of ammo once. (on insanity, at the very end of the collector ship mission, fighting the final husk mob)

I was also thinking that it will be nice to have ability to change paint job on weapons like on armours.

Jesse Houston said during that streaming demo back during E3 week that we'll be able to customize colors and stuff like that.Potax1 wrote...

I'm hoping we can do it on a per weapon basis, rather than entire squad basis. Meaning you can do separate customization between Garrus' Mattock and one anyone else uses.
