Biggest mystery is reaper origins(how they were created,who or what created them or maybe something is controlling them:speculations here are limitless) to me.
I dont agree with Sovereign statment,that they have no beginning, because there is always a beginning

this is curious to me as well, but I think this would be better off as more of a mystery.

Shepherd is a tool of the Reapers, and always has been. Shepherd was really just a tool created by the Reapers to gain the trust of the Galaxy, to ultimately screw them over in the final hour by revealing his true identity. At this point you will assume the role of Joker who will have an epic final boss fight against Reaper-Shep. But since Joker has brittle bones he will utilize an awesome mech-suit and fight Shep.

Joker loses the fight, nearly dying. And realizes his only option is to travel back in time to ME1(With a time machine created by Mordin) and take down Shep before he comes a Spectre and has too much influence.

But oh wait, what? The Reapers were just mindeffing everyone all along and SHep will turn out to not be a tool of the Reapers after all, and because Joker traveled back in time and messed up Sheperd, it will make the reapers victory that much eaiser.

Boom. Your minds just exploded. Fortunately, Mordin took a sample of Shepherds DNA secretely and created a clone of Shep. Clone Shep travels back in time to ME1 to stop Joker from stopping original Shep, but this totally screws up the space time continuuum, making a never ending loop of Sheps and Jokers

Good point, I think the twist will have something to do with the Reapers' origins

Personally, I think the whole "no beginning" bit for the Reapers is to give them more a Lovecraftian Horror vibe.  I mean, would Cthulhu really be scary is you found out that he wasn't a cosmic horror beyond time, rather born on a sunny Thursday afternoon?

I agree, they've even said they want them to have a Lovecraftian Horror vibe, so to give them an actual orgin would be exactly bad as you say.

The reapers have a toxic reaction to Serrice Ice Brandy. Which is the only reason they saved her for last at the Omega Relay.

The reapers are actually controlled by the volus and the whole "war" is merely ther ploy to gain controll of a unified galactic goverment and rule with a [envirosuit covered] iron fist

Conrad Verner turns out to be Darth Verner and was behind the whole reaper invasion. The Reapers are nothing more than crawdads in a tank to him!

The reapers are just constructs designed by pandimensional beings to prune not just this galaxy, but our entire universe of those "imperfect" sentient beings that could eventually "contaminate" the other bubble universes they control.

My first playthrough I tried to strip mine the galaxy.  Then I didn't have enough for some upgrades until DLC came out.  I've been careful ever since to limit my mining but if it turns out you can use extra resources in ME3 to help build ships for the Alliance I'll go back to my ME2 saves and resume strip mining the Terminus System bare.
