If it can't be applied across all Shepards it will not be implemented unless it's a direct call back to the special Shepard history options that were in ME1. TIM is too big a character to be linked with Shepard only under certain circumstances. Also I'm pretty sure that Shepard's mother (if Shep's a spacer) says "us" meaning she's in regular contact with Shepard's father. I doubt the illusive man would do that.
4.50 on-wards is Shep's mother

If I think it would end up being Miss Shepherd did not tell Illusive Man she had an affair.
For me it will be rather unusual considering my shepherds father died in a colony attack (he would really have to be like Darth Vader to survive that one)

So, without the basis of evidence, I think it is quite likely that the Illusive Man is Shepard's father, and mid-way through ME3, as the player confronts TIM in his hideout, TIM walks out and declares himself to be Shepard's father. Just like what they did in that Star Wars movie.
Why is this possible? It is a well-used plot device. Also, it would probably explain why the Illusive Man bothered to bring back Shepard: he wants his daughter/son back.
Did you even play ME2? I mean the actual game, not the random BS that's all in your mind.
