As we have been seen on the various demo walkthroughs from ME3, Cerberus is one of the main enemy's.
Like the Salarian homeworld battle, where you will help Mordin rescue the fertile Krogan female. Apperantly Cerberus doesn't want you to do that. Since Cerberus is working for the human advancement they wouldn't want to see the rest of the galaxy's species united.
So they are pretty much just selfish b*st*rds.(Sorry for vulgar language).

I'm curious about how others see on this. Please, I can take critic.

At least some of the members of Cerberus are allied with the reapers/indoctrinated. That's confirmed.

The Illusive Man's status or role in ME3 is yet to be confirmed.

Yeah, I noticed that just after I posted. And according to the comic about the Illusive Man's backstory, when he got affected by Reaper technology under the First Contact War. He knew about the Reapers before Saren, If I'm right. So, he could very well be allied with the Reapers. And his eye's gives a "Reaper" feel.

No he didn't know about the Reapers. He just knew there was something out there that he didn't fully understand. He didn't get the details until after the attack on the Citadel.

@OP. My own theory is the Cerberus has allied with the Reapers because of what they offer. They want to make us into what could be seen as machine Gods. That's pretty much what TIM whats, so follow that logic and you'll see that TIM and the Reapers want the same thing.

Well we all know how unpredictable Reaper technology is.  Maybe with the onset of the Reapers arriving this redundant tech has been "turned on" indoctrinating TIM making him believe a similar path to what Saren did.  Best intentions gone wrong....   wonder if I can talk him into shooting himself.  :P   Although thats just recycling the same idea again.

Pleanty of speculation out there.  Its going to be interesting to see why.  Im sure Bioware have something special up their sleeves with it because right now it just seems really odd.

Yeah, I haven't read any of the comics.
So this is all just speculations.

I used to think this but you have to remember Reaper tech doesn't have range problems. If they wanted to indoctrinate him they could have done it from darkspace.

Also this is assuming he can be indoctrinated with the tech he has in his mind and eyes.

BioWare simply needed to add another enemy to the game, because fighting husks for the entire game would get monotonous, and they want Mass Effect 3 to be a fun gameplay experience. So Casey Hudson sent TIM a friendly letter asking him to attack Shepard so that there would be a greater diversity of enemies for players to fight. TIM could bring happiness to human gamers across the world by doing this.

How could TIM possibly refuse?
