Theory: VS is a sleeper agent for the Reapers.

Remember watching that cutscene in ME2 where the VS and a bunch of colonists get attacked by the Collectors?

I thought the VS was probably going to die or be taken away, but when I touched down on the colony, I discovered that he/she was alive and well!

There is only one reason that the VS survived such an audacious attack with no warning: The Collectors took him/her to the Reapers, and they indoctrinated him/her via an accelerated method of indoctrination, and put them back on the planet, in hopes of allowing a sleeper agent to rove around the galaxy without suspicion.

I think we're going to have a very touch situation to deal with - dealing with an indoctrinated squadmate who can't be cured back to his/her former self.

That's a terrible idea. Just terrible.

Also fast indoctrination that fast would leave VS very stupid compared to their regular self. It's stated in the codex that the faster the indoctrination, the less able the subject becomes.

From everything we know about Indoctrination, it's more damaging to the brain the quicker it's done. Therefore, the VS should be a mindless gibbering moron if that did happen.

Seriously though, the OP's hunch may not be that far from the truth. I always suspected SOMETHING has been done to the VS. What with them being next to Lillith when the seeker swarms come down and paralyze them all. Lillith to be taken and processed into reaper goo and the VS surviving without a scratch, not talking about anything that happened there AND he/she is mysteriously cured of the stasis by the time the ship takes off.

Add to this the fact that the collectors were well aware of Ash/kaidan's connection to Shepard and you've got yourself a potentially dramatic plot twist in ME3 when the truth finally comes out. I don't think it was indoctrination though but who's to say the collectors didn't implant the VS with some technology that makes a later takeover a lot faster, wipe short term memory and BAM!

Yeah, the whole "Lillith gets grabbed, but Ash is just dandy" thing never did sit right with me. I doubt they're fully indoctrinated, but maybe there is something that'll come up in ME3. Could be something as simple as a tracker so that they can keep tabs on Shepard. They might've expected VS to join Shep on Horizon.

Not sure which I like least - the glaring plot hole where the VS is able to recover from the seeker swarm's bite or the OP's idea of the VS getting the equivlant of a jiffy lube style indoctrination

Personally, I hoped the VS would've been abducted in ME2. Would've given more motivation/personal reasons for figthing the Collectors.

They might have picked up a simple artifact on the planet (they had to be there for a reason), which contained a very slow form of indoctrination.

Also, who says the vs you saw is the actual vs (yey rescue mission -_-)? It shouldnt be too hard for a vast fleet of nation spanning intelligences to build a flesh puppet.

Soooo...the Reapers' master plan was to make a meat puppet of the VS and  to brow beat Shep into submission?

Not this again. You know, this was the first question occured to almost every gamer after Horizon.
The most common explanation of "why stasis disappeared" is "because Collectors ship took off and stasis has limited range/swarms returned to the ship". The most common explanations of "why weren't they indoctrinated" is the fact Collectors hadn't indoctrinated anyone in series (or there'd be nasty surprise to Shepard taking his team back during SM) or just "they didn't have time". The fast indoctrination doesn't exist or Shepard surely would be indoctrinated during Arrival.

Something to ponder: Who found the Reaper artifact from Arrival DLC? Hackett says it was Dr. Kenson but maybe the VS was part of the mission that recovered it? It would somehow redeem the VS since it'd mean they had been trying to find a way to stop the Reapers while Shepard was being repaired. Indoctrination could have started then and there.

As someone that romanced Ash, I actually wouldn't mind a twist where Ash/Kaidan is a reaper agent or something similar. Could set up a redemption subplot. Bioware's done it before with a LI. In KoTOR, Bastila became a Sith toward the end of the game and you had a chance to, join her, kill her, or redeem her.
