1) Thanix cannon.
2) Silaris armor
3) CBT shielding
4) Modular probe bay
5) Helios Thruster Module
6) Argus Planet Scan Technology
7) Facial scarring med-bay upgrade.
Seriously, if the Alliance takes out all the upgrades I spent all that time getting I will be unimpressed.

More appropriately-apportioned quarters.
Always felt really awkward about Shepard having this big, hip, ostentatious bachelor pad while everybody else sleeps in tubes, stacks of cots or (presumably) relatively soft places underneath the furniture.
Miranda's room is bad too.
I mean, I get that the captain and the XO should live in a state of somewhat greater luxury than the regular deckhands and soforth.
Military ships have always been that way. It's how the hierarchy works.
It's just that Shepard's and Miranda's quarters are a ~tad~ excessive. Shepard's especially so, since, unlike Miranda, Shep doesn't seem to use it as office/meeting space (at least not while on-screen) and it doesn't even seem to double as a wardroom or stateroom the way an excessively large captain's suite ought to. It's just Shepard's sleepin'/shaggin' space.
It's a frigate. It's small. Use that volume for better things.

So Miranda and Jack can argue in it and I can FINALLY drop that immortal Dr Strangelove line!

Seriously a war room would be perfect we could use it to chart enemy and ally fleet movements, use it to keep us updated on news from the warfront etc.... Plus it would be the perfect place for Liara to be while she is on ship she will probably be in there constantly updating it using info from her Shadow Broker intelliegence network.

Some kind of chalkboard with the title "Reaper Killcount" and then a mark for every defeated reaper.

I would reeaaaalllly like to move the captain's cabin back to where it used to be on the Normandy SR1. For several reasons:
1. I prefer the shape and size of the old room. All that space on the loft and the awful furniture arrangement's driving me nuts. Would like to keep the personal bathroom though.
2, Lighting on the SR2's enough to make a migraine; much prefer the softer blue lighting, was easier to imagine sleeping in those conditions
3. I liked how the captains room was near the centermost part of the ship's socializing. Having to go to the loft felt isolating, as if Shepard got ostracized from the rest of the crew.
4. Why does Shepard need 2 desks?! I still don't get it.....
Also would like a room for sparring with teammates as a minigame. How many people here would actually like a chance to go one on one with a teammate?

The blue NBA championship version works well. I think she should stay that way.Gambit1st wrote...
An actual holographic body for EDI would be nice too. Kind of like the doctor from Star Trek Voyager, if I`m not mistaken. That`d be really nice

To be honest, about the only thing I'd change would be adding a few officers cabins either at the back of the Lab and armory or the observaton decks or maybe even in the engineering spaces behind the sub-deck stair well.
It always seemed weird to me how Jacob, Mordin, Garrus and Tali had no personal space.

You guys are turning the Normandy into a cruise ship. Soon the cargo storage area will become a discotheque.

I think a redesign of the ship Should include:
A nice size pool with a small stripper pole area in the center.
Removal of the window in the commander's quarters.
Replace with a thick layer of hull+ armor and shielding.
edit:
oh and a better kitchen and bar by the pool.
