I kinda see the scars as an "F-U" to the Reapers - a kind of "you tried to kill me, but instead just pissed me off" kinda thing.

I wasn't Renegade, but I didn't use the "Med-Bay Upgrade" to heal all the scars either.
I figured that if you went the Paragon route, the scars wouldn't show up as much as if you took the Renegade path, but that they would still be there.
Anyone else a paragon but don't mind the scars?

I think you can edit that with a savegame editor in ME2. Maybe we'll get something similar for ME3 in time.
