I was thinking of doing a modded run through of DA][, and none of the mod descriptions I read made any reference to doing things differently if you have DA][ on Steam. Since I've run into some issues messing with Steam games in the past, I was wondering if this was just an omission on the modders parts, or if there really aren't any sort of extra complications for Steam users.

I've run a number of the mods discussed her on Steam. The over-ride folder is in your 'My Documents' directory, just as it is with an install from DVD:
C:\\Users\\ [ your username ] \\Documents\\BioWare\\Dragon Age 2\\packages\\core\\override
This assumes Win 7. If you're on XP, the exact directory location is different, but still in under your documents, not the DA 2 application itself.
If you're working with the 'Add Ins' mods, you will need to navigate into the DA 2 folder under steam / steamapps / common
