A cruiser would just be clumsy. Not to mention that they would never be able to pick up Shepard from Earth that fast.
Actually the SR2 is closer to being a Cruiser then a Frigate almost, given that it's twice the size of the original. If I remember correctly the SR2 isn't suppose to be capable of landing planetside hence the need for the Kodiak Shuttle in the first place. Which makes the scene in ME3 where the Normandy flies in low to pick up Shepard a bit suspect.
I'm really starting to think I should just not read the Codex since nothing seems to adhere to it. (Although to be fair ME1 had inconsistencies too, some pretty glaring scale problems with the description of the Citadel. Actually there's was always a lot of scale problems present. So my nerd is just getting the better of me it seems.)
Anyways...
The SR2 is being heavily remodeled so it'll be close to being a new version of the SR2. I do admit I still miss the original cozy Submarine feel of the original. Felt like a Warship. I dunno what to think about SR2 just that it's overly bright and shiney really. Makes sense in places like the Mess Hall (which is actually rather dimly lit), Med-Bay, and Cargo areas since you want to be to see stuff. But the C.I.C. really shouldn't be overly bright since everyone's going to be looking at screens and stuff, etc.
