It's an Alliance re-designed Normandy.
Same ship, different paint job, with presumably some new stuff inside.
I'm not sure why people think Shepard should have any other ship. It's like taking the Enterprise away from Picard.
I kinda wish we'd gotten a new ship, in fact...

I had thought a new ship was confirmed.
I hope it isn't a copy/paste money and time saver move
No, we're just getting a revamped one.

Shepard has to be in charge of the ship in order to use the galaxy map.
Those of you who played the first game will remember the galaxy map was inaccessible before Anderson gave Shepard the ship, all be it he didn't have much of a choice.
The galaxy map has been shown in demos as useable by the player. Therefore it is reasonable to assume Shepard is in command of the Normandy.
There is also the possibility that if the alliance didn't get rid of EDI she will flat out refuse to answer the commands of anyone except Joker and Shepard.
Alliance Mook: Okay, open the AI core.
EDI: I am unable to do that at this time.
AM: What? Why?
EDI: I am not able to positively respond to the commands of anyone but Commander Shepard and Jeff.
AM: Jeff? What, you'll listen to that cripple but not to me?
EDI: Please do not refer to my pilot in that fashion.
AM: My pilot?
EDI: Yes.
AM: *kicks wall in frustration*
EDI: Please don't kick me.
