Hey I have an idea, the Citadel.
EDIT: I mean that the Citadel is possibly a master Reaper and it wasn't JUST a trap station. It closes its arms and it changes its color to red.
Shepard/Or the Council: Where and what is the 'master reaper'?"
Reaper: <Some obvious words>
Council member/big important plot character: Oh god no...
<The screen goes dark and goes into a very very well animated CGI cutscene of the Citadel>
<Loud noise, music similar to the one when Sovereign and the Geth come out of the mass relay and start bombarding the Citadel in the first game plays>
<Citadel goes red, it is using extremely powerful dark energy to propel and move itself because of its massive massive weight, the Citadels arms close, many people are trapped in the Citadel and the core of the Citadel of which no body has ever been inside opens itself up and powerful weaponry and technology appears and then it starts drifting towards Earth>
Okay now that I think about it there are so many wrong things about that...
1. How is it going to get to Earth/wherever the big final battle is? I don't think a relay could quite work on it...
2. The idea is a bit melodramatic and would require so much work
3. There has to be so many things in the codex and in science that just make the idea ridiculous
EDITEDIT: I just read my idea for the scene and realized how stupid it sounds...but I suppose things on paper always sound kind of weird. I've read a lot of popular movie scripts before that sound really weird on paper.

Ala Dead Space 2? Oh, well kind of. Actually, the more I think about it I kinda like it. Fighting another Vanguard Biotic Charging around would be pretty scary.

1. Shadow Shepard. A Reaperized clone of the opposite gender but same class and skills who constantly mocks you
2. Harbinger indoctrination. Battle in the center of the mind where you solve a few puzzles and fight evil projections of your squadmates.
3. EPIC SPACE BATTLE against Harbinger

TIM can fight, in the most recent book he picked up an assault rifle and went head to head with Turian cammandos, though he did say he hadn't seen combat in a decade before that. Of course, he and his body guards were outmanned and outgunned so Kai Leng had to bail TIM out.laecraft wrote...

Err... in about 3/4s of my playthroughs, I had Wrex in my party during the early Citadel missions. So, whoops! No boss battle for me...lloyd87 wrote...

Well, my money's on Harbinger. And even if he's not the final encounter, he absolutely has to be a boss, cuz he really needs a round in his ass... *ahem* circuits. I mean circuits.

But seriously, I'm more of a fan of no one single boss to take down, but a ginormous "Suicide Mission on steroids" composed of every single squadmate still alive split into several groups doing a variety of interconnected missions. Ideally involving several different planets or even systems.
Think return of the Jedi where you had Luke on the Death Star, Han and Leia on Endor, and Lando in the Rebel Fleet, all working towards a single goal.
Think Alpha Protocol endgame, the Suicide Mission, and KOTOR2's "meeting Visquis/rescue" (or perhaps the Onderon/Dxun mission) all rolled into one . Only bigger.
Shepard has to draw on every ally made over three games to finally permanently break a cycle of destruction that's been going on for millions of years. This should be bigger than a single boss fight.
