The council has always dismissed any and all claims about Reapers(At least until ME3, methinks), but during Mordin's loyalty mission Maelon mentioned Mordin had written about Reaper Indoctrination. So what's up with that?
Also, I'm new to these forums, so if this thread doesn't go here, let me know.
Reapers dismissed, but not entirely?

Sovereign's Indoctrination is a matter of known fact from the STG reports and other intel that has been gathered. The existence of Indoctrination is not in question, but rather, Sovereign's origin, which the Council believes to be that the Geth created it.
Either that, or the are some Salarians that, like the crew of the SR2, believe Shepard over the official reports.

The Salarians know very well the Reapers are real. Those bastards are always in the "know".
NOTE - No matter what Shepard does, STG soldiers survive the attack on Saren's base in Virmire, where

Yep. Said it for me. The Salarians seen it first hand. They believe their intel over any and all,as it is the number 1 source for info in the galaxy. Which brings up the question,how or why does the salarian council member not fight harder about this. With Mordin & Virmire the Salarians should be one of the most ready species in the galaxy.(Preparing for Reapers.)

It's likely that the STG are very aware of the Reapers considering that they are the top Intel gathering organization, outside of the SB network, but they are not taken seriously by their government. This kind of thing happens in real life.

Mordin believed the Reaper menace was real, Maelon being his student followed in his mentor's footsteps in this regard. Whether or not the rest of the STG believes it is irrelevant as, given his brilliance, it would be stupid to dismiss his paper on mental manipulation/domination because of a reference to one "crackpot" theory.
That being said, I wouldn't be surprised to learn that the STG has plans for dealing with a Reaper invasion, even if they don't believe in Reapers per se they would be foolish not to have contingencies in place to fight off a large scale invasion by a fleet of ships with technological capabilities on par with Sovereign.

The Council denies the existence of the Reapers, but they might be the only ones.
A lot of people saw what Sovereign did to the Citadel after Seren's death. It acted on its own.

The Council (well not the mono racial coup Council) does listen to Shepards warnings but they can not take Shepards dreams and word as enough evidence for starting a major galactic military operation.
It's rather easy to suspect that those clever salarians always knows more than they seem to do. It's kind of their speciality.
