I hate Cerberus. I remember the evil they did in ME1, and nothing in ME2 has atoned for that. Cerberus is a loose cannon, comprised of xenophobes, terrorists, criminals, and other unsavory characters. And judging from the ME3 trailers, I was right.

I support Cerberus because I like their ideology and methods. I have respect for the Alliance, it is a decent government. However I'd rather be a part of Cerberus myself. Leave the politicking and the public face to the politicians and simpletons.
So you have no problem with their xenophobic ideology where they would screw over every nonhuman species if given the chance? And you have no problem with them kidnapping children from their families only to send them to biotic death camps just to see if they can come up with more powerful human biotics regardless of who's lives they ruin in the process or how about the torture of David? Cerberus defends human rights and interests. They have my support 100%.
Yeah like sending human children to biotic death camps or turning an autistic human into a lab rat so he can interface with the geth. That really benefited those humans. Or how about pissing off all the other races in the galaxy and making them distrust humanity that really benefits humanity doesn't it? I love how during her dying moments Vasir pointed out the irony of how cerberus was "looking out for human interests".
Sorry but some of my Shepard's best friends are non humans. The reapers are a threat to everybody not just humanity.
It's in humanity's interests to reach it's fullest potential with biotics and in regards to Project Overlord I quote Dr.Gavin Archer "If my work spares a million mothers mourning the deaths of a million sons my conscious will rest easy".
I know an angry bald chick who was tortured by cerberus that would like to have a word with you. Sorry but the ends do not justify the means. Never been a fan of the "getting the job done no matter what" mantra that cerberus drones are always running.
The Subject Zero project was proven a success by Jack being able to hold the biotic barrier in the SM. Cerberus wins again baby.
and it was pretty quickly established that the team went WAY over the boundaries set by T.I.M. this is both Cerberus's best attribute and their worst- limited oversight.
Like Miranda said, they give you a task and say "do it". they don't have people backchecking and questioning every decision made by their agents and as a result of this have a greater chance of monumental success as well as catastrophic failure. this isn't even entirely their fault either as it's merely a position they've been forced into by the other factions actively hunting them. Because T.I.M oversee's everything personally they have greater operational security but also less safety checks. so the failures aren't entirely their fault.
even with all this, they get the job one and that's what matters.

Though, I will say, that if Cerberus ever really starts walking their talk and really starts sticking up for humanity in a non-Bond villain way, they could win my loyalty easy.
The Council is just about as vile and despicable a body as can be imagined. And yet, as a SpecTRe, Shepard owes them loyalty, like it or not. Working for them (as a paragon anyway) makes me feel like 'a man of honor in den of thieves.'
I don't think any of the three are mutually exclusive. Perhaps someone more imaginative than I am could suggest a scenario wherein the player would have to make an A / B (or A / B / C, as the case may be) choice?

I'm a Paragon, typically, but if there is no other way to ensure human survival, I will side with Cerberus, leave the Alliance and Citadel fleets as cannon fodder for the Reapers, and allow the home-worlds of every other species to burn. Granted, I would rather have the Alliance, Citadel, and Migrant fleets with me when I face the Reapers, and I don't trust Cerberus as far as throw them, but survival of the species is first priority with me, always.

Yeah too bad your precious Miranda can't hold the field. Samara (that's right an asari) can hold the field as well so you do not even need to use Jack to complete the SM successfully. Not to mention Jack's willpower is fueled by her justifyable hatred of cerberus. Oh and while we are at it look at how the non humans are important in pulling off the suicide mission with no casualties. The Normandy's guns are upgraded into the Thanix Cannon by a turian, the Normandy's shields are improved by a Quarian, the armor is upgraded using asari technology and when infiltrating the base a quarian or a geth is best suited for sucessfuly getting through the vents to hack open the door for shepard and team to get in. Not to mention combat with the collectors wouldn''t be possible or very short lived without the counter measure that was developed by a salarian. Humanity would have been screwed if it wasn't for the help of some aliens. I plan on pointing that out to TIM just before I kill him.

Basically, it's a trust issue.
As in, I don't trust them!
I did my best to work with them, but after continual failures, oversights, blunders, being sent uninformed into lifeordeath situations, I started to lose faith in Cerberus' ability to be an effective force fighting the Reapers.
The final straw was when the Illusive Man asked to keep the Collector Base.
There was no way I was letting anyone, least of all Cerberus keep it!
It's too much temptation, we're better off not having that particular one in our grasp.
And considering what TIM did to Grayson with salvaged Reaper technology only cements my decision.
He created a Reaper Avatar which could have caused untold problems if it was allowed to keep running loose around the galaxy.
Not to mention the subject wasn't a voluntary one and it involved a fair amount of physical and psychological torture.
Yeah, that's the kind of guy you want to help you defend the galaxy.

Very much worth it. We need every advantage over the asari we can get.
I know you like playing your role around here (really hope you don´t think like this in RL, but ah well...), but do you want me to say go **** yourself?! It´s torture, it´s avoidable, it´s not a war that´s threatening us whatsoever! Don´t just brush it aside like that.
And that applies to all the other atrocities! I´m all for progress, because stagnation is death, but there´s always a better way.
On topic:
My default Shepard which would mirror me the best would be support the Alliance ( although after ME2 he´s not that content with them, and then he knows about the Cerberus agents - we do get know that ingame, don´t we?!) and the Intergalactical community - not really the Council, since they´re douchebags. Also thinks the Council isn´t quite the right way to rule the Galaxy, but ah well.
Cerberus he doesn´t like because what they did, and then because of TIM. Just too shady, too power hungry and devoid of emotions! They get a + point for going against the Reapers, but who wouldn´t with the proper data?! (if only the Alliance had the evidence ...and that greybox).

Honey, Miranda isn't in my top ten, not by a long shot. I'm not a terribly big fan of her. However that doesn't change the fact that the way the scene is written the biotic bubble creator doesn't actually affect who lives or dies.

I was thinking, that one side would think, that they have superior firepower. That can create some ugly results.
