I'd guess that both of the boss Reapers (Sovereign and Harbinger) are from the first species that went extinct. They both talk as if they are ancient at least.

Well yes but Sovereign still came with a cockpit, bridge or whatever so some species must have created them and then getting devoured or uploaded their collective consciousness to it.

No, EDI put worth a baseless theory on the idea that they were making a human reaper because a prothean reaper failed. However, their current project does not mean there was never a prothean reaper. There is nothing prohibiting the collectors having made a prothean reaper 50k years ago and now, in the present, making a human reaper.

You are asking us what fictional race, which was erased from existance by a collection of genocidal machines, was the genetic seed for one of machine race? What other pre-era races do we know of from the ME universe beside the Protheans? Some likely existed but I don't think anyone can answer your question but one of the Bioware writers and they arent going to drop that information on us.

No, it was guessed that the prothean reaper failed. There's no way to know if there is a prothean reaper, and the collectors are just the leftovers. Or, if there is no prothean reaper for some reason, only the collectors.
