What is the purpose of negotiating with the reapers. You'll cooperate with them in hope not to be killed by them, but waht remains when all planets are destroyed and every organic life except Shepard's one is vanished. And btw, how do you know that the reapers aren't going to break their promise.
Sorry to say that, but I don't see the point with any advantage for Shepard to allow the reapers to carry on. In the end the crewmembers would just think that Shepard is indoctrinated by the reapers like Saren before and would have to kill him.
