Say some Reaper technology has been researched, and Shep can mind control people and make them loyal to him. Would be pretty neat.

That is entirely subjective. I say forcing people into celibacy and taking them away from their homes as infants and raising them as monks isn't very ethical at all.

It's worth noting that Shepard could have done EXACTLY this in ME2 already, by choosing to rewrite the Heretics.

I don't really see this as being an option. The only thing I can think of is trying to indoctrinate someone Shepard trusts and who has a strong will power in an attempt to gleam some information on the Reaper's plans. Even then, unless a way to reverse the effects of indoctrination is found, that person is gone.

Paging Miranda, Liara, Samara, Tali and Ashley for an urgent meeting in the Captain's Quarters.

Ashley: This is a bit odd, don't you think? Why is he just summoning female squad members to his quarters?

Miranda: And what is with the candles and the Barry White music from that alarm clock?

Stepping into the Captain's Quarters wearing his retro Hugh Hefner smoking jacket, Shepard addresses the team: So ladies, how do you like your eggs in the morning? Scrambled or fertilized?

Wait new idea. how about Shep becomes indoctrinated and you play the game while indoctrinated? Like you fight it, and it makes you do stuff sometimes?

I would at least recommend Dead Space 1 & 2,

and with Shepard that should depend on how it will be implemented.
