The new system barely makes a difference. In ME2, we had to wait for levels to have enough for the unlocks anyways, now it just makes you earn the levels, but it automatically unlocks it.
I think there's a big difference because, in ME2, despite what level you were, you couldn't spend your points freely in the skills you wanted because those damn locks were still there (and you had to spend 3 points in concussive shots so you could got overload).
According to what Brenon said, that problem is gone in ME3 because skills are going to be level based, which means you'll have freedom to spend your points as you wish (specially when rebooting your characters, if possible). Sounds way better to me, honestly.
