Indoctrinated Cerberus personal attacking Shepard.

In the game play video of the Atlas Mech and the Cerberus soldiers attacking Shepard and his crew, Shepard said the Cerberus soldiers are indoctrinated. Can it be that the Cerberus personal have been indoctrinated by some unseen Reaper artifact left over from Shepard battle with the Collectors ship. Did Cerberus find something and not inform Shepard. Something along these lines would seem to make sense from a storytelling point of view. I can not think of too many reasons why Cerberus would want Shepard dead after spending all of the time, effort and credits to bring him back to life. After all he was there man in Mass Effect 2. And wouldn’t it be an interesting plot point if the Illusive Man had to help you fight against his own organization that he has lost control of. Any thoughts?

Considering the fate of almost everyone that's encountered Reaper tech in ME1 and 2, it's not unreasonable to suggest at least some Cerberus agents are indoctrinated. I'm hoping the entire organization isn't though, as it seems a bit of a mundane way of making them an enemy.

As for Cerberus loyalty, TIM tried to make Shepard an ally in ME2, but that doesn't mean he's a full member of their organization. I got the impression he was merely using Shepard to get hold of the Collector base, which would have been worth almost any investment given how advanced and rare Collector/Reaper technology is. TIM doesn't seem to mind throwing away hundreds of lives on his various projects, often his own employees, so having Shepard killed after he's served his purpose isn't implausible!

That said, I don't think we can assume Cerberus are specifically trying to kill Shepard (yet). If Shepard is working against their interests they'd have to fight him if he got in their way on a mission, indoctrinated or not.
