It's not *wave a wand* and Shepard is back. OK they don't explain the exact ins and outs of the Lazarus Project, but it's very clearly, chemical, hormonal, cybernetic, etc. That's not supernatural at all! It's clearly defined as science. You could argue that kidney transplants or cars are supernatural by your theory.
Now, if the reapers were to attack Shepard in a way that gave him ghost like hallucinations through his implants or whatever, then fine, but I wouldn't want to "fight" said appiritions due to their not being real, and in Shepards head effectively.
Don't get me wrong, I don't mind supernatural stuff in games (The Elder Scrolls being my favourite series), but it needs to be sensible and fitting with the style and lore of the game environment. In Mass Effect it just wouldn't fit to have ghosts and stuff.

The supernatural can work in sci-fi, but only when it's the main theme from the beginning. See the previously mentioned Night's Dawn trilogy (seriously, it's awesome. Go read it. Now.), or Doom for that matter.

Scary elements are great. And should be present, considering how scary the Reapers are. I mean, hell, there are many different flavors of Armaggedon but the Reapers are unique in that their coming represents a two for one deal: it's both an Alien Invasion and a Zombie Apocalypse at the same time. They should be scary.
No need to use paranormal elements to do scary though. Overlord is a good starting point.

Even if you did want it just for a creeped out/horror effect, which doesn't have a place in Mass Effect, you don't need a supernatural basis for that. Look at Dead Space. That series is plenty creepy yet everything in it at least attempts a scientific explanation.

The setting already has enough elements, and is nice because it's actually a science-fiction setting, not science-fantasy or supernatural horror with sci-fi trappings (like F.E.A.R. for example). Ghosts n stuff are cool, but cool + cool does not necessarily equal more cool, because they conflict.

As for horror in science fiction, well, not much would top "ALIEN" and there's no supernatural aspects in it at all.
