This is something I really do not understand considering there is a HUGE pile of weapons and surely he/she can drop all of the "old" guns and pick up the awesome ones instead and just keep his old ammo to work in them.
I would understand if shepard had the parts there to build one gun and had to choose but even then there are huge holes in the plot.
Why can shepard only pick up one weapon in the collector ship?

This issue is not a plot hole. For it to be a plot hole, it would need to be relevant to the plot.
The collector weapon pick-up is just a way for BioWare to give more options to distinguish characters part-way through the game. For instance, you can have an Adept that picks a sniper rifle, or an engineer that picks a shotgun.
It's a purely game-mechanic issue, not a plot issue. If you really want every weapon available to your character, there are ways to mod that.

Aren't some of those superior to the normal weapons though if you chose something you can already use? And what if he already could use multiple weapon choices from the pile?
It is an event that happens in game, how is that not plot related?

If that's what's bugging you about that scene / moment... you should perhaps consider being more 'concerned' with how / why Shepard magically & suddenly becomes proficient with a new category of firearms... I wasn't aware firearms training is completed in 2 seconds, as opposed to weeks and months.
Regardless, it was just a convenient (albeit clumsy) means to give the player a new toy to play with.

The Protheans obviously developed a better targetting program, one that adjusts better to the user letting anyone use pretty much any weapon they design as if it was being fired in some sort of video game, taking into account such things as how they react to recoil, etc. The program is carried in the gun he picks up but interfaces with his omnitool and adjusts to all similar weapons.
The whole concept that you need special training to get used to a rifle vs a shotgun when everyone can use every heavy weapon is nutty in the first place.
