It seems like a Reaper's primary defenses are their highly advanced kinetic barriers and a superstructure that is strong enough to ram through a turian cruiser without taking any visiible damage.

As for defensive weaponry, their "thanix cannons" appears at this time to be the only weapons thus far. They don't have any point-defense weapons that aren't attached to their "tentacles" and they appear to be vulnerable to attacks on their superstructure from the Normandy's javelins, which use dark energy.

This signals to me that dark energy weapons that detonate inside the range of the kinetic barriers would be ideal. So, if those barriers can be penetrated by say, Alliance fighters, then perhaps they could deliver their payload effectively without having to actually down a Reaper's kinetic barrier generators. This means coordinating attacks to keep the weapons trained forward and attack from other angles to try to get ships inside their defenses.

You infect the biological AI with a disease.

Because in the end, it was the smallest of Mass Effect's creatures that took down the Reaper threat, the microbe.

But the Thresher Maws did a very good job too. : )

Nuke it from orbit, and I mean nukes, not that crap from the trailer.

^ This. Or load up a nuclear warhead onto reinforced freighters and kamikaze the b#$tards while naval forces engage them to drop shields. They may be hyper advanced sentient machines, but my guess is unshielded they still dont have much of a chance vs an A-bomb.

There may be reprocussions for heavily using nuclear weapons, but I love the idea of humanity saying "Screw it, we're going down swinging if we have to."  in a cornered dog style.

And the Reapers thought they knew something about about a scorched earth response, **** em! (and the USSR was kinda put to shame too)

Here's a few.

A) Blow up mass relays with Reapers in their systems.

B) Lure them into a black hole.

C)Nanorobotic "gray goo" that can dissolve entire Reapers.

D) Upgunned Thanix cannons.

E) Hacking them via EDI.

The only logical answer to "stopping" the Reapers, is to:

A) Send out an emp (electro magnetic pulse) strong enough to stop all the reaper ships
or
B) Create a virus and upload it to Harbringer to shut down and all the other reapers

Those are the only two options, but even option A is kind of hazy because and emp strong enough to take out all the reapers would devestate Earth and the whole system.

Other options such as driving the Normandy into a reaper would only take out one. So that's a no go. Soverign showed that one reaper could take out an entire fleet, so to take out hundreds or reapers would require unprecedented amount of ships.

And if they think simple fire can take out a reaper like in ME2, that's complete bull****. Not only do they have thousands of shields, but they probably have 3-4 meter thick armor plating. That's the only thing I didn't like about ME2 storyline, it would have made more sense to run, or have the Normandy fire a round in it, not simple assualt rifle fire. A simple gun can't fire through meter thick armor plating, you need cannons, missles.

The only logical option would be to upload a virus, but they're super computers, so it could be difficult.

They'll find a way to counter the indoctrination field generated by the Reaper machine and the nation of programs that compose a Reaper will run amok, paralyzing it.

You know, this might actually work.

The shield was still up while it rammed the turian cruiser. So it wasn't the hull taking stress from that action, but the reapers shield.

People should stop using that incident as proof of hull integrity when it's not. The only case of unshielded action against a reaper hull we have seen so far is the Normandy blasting oneshotting an unshielded reaper with a single javelin.

didn't they use a mac in that movie?

But it's a silly act anyway, as it implies an understanding of software and hardware structure you have had no chance to proper examine. A mainframe is not the same as a keyboard, even if they communicate with each other. researching a keyboard doesn't give you insight into hacking a mainframe you have no intel about at all.
