In light of the possible importance of ME2 loyalty missions in ME3...the only ones I think that could have a major impact are...

Not sure about Harkin, but I think for Thane's your looking at it from the wrong angle. I think the key thing about Thane's will be whether Joram Talid is alive or not and if dead who killed him.

Tali's, Mordin's and Legion's are the big ones.

The rest really just are going to change the dialog in some way and that's it

The importance of the LM?
Thane was just being reunited with his son and stopping him from going down the wrong path so no real effect on ME3 other than Thane having a clear conscience.
Grunt possibly becomes an integral part to Wrex to fight Krogan warring factions.
Zaeed receives new information on Vito (If he was left alive) regarding the Blue Suns being contracted to help Cerberus kill Shep. A slim chance but maybe.
Tali uses the research that her faPosted Imagether had. Maybe.
Sidonis sends Garrus some kind of info concerning the Turians, gang locations, or what he's heard of the Reapers in an attempt to reimburse Garrus for showing him compassion.
Samara returns simply because of the promise she made to Shep. She values the honor of her word.
Jack returns because (Why the "F" not?) Cerberus is now out in the open and she wouldn't pass up the chance. 
**Jacob** and the cliche father issue, I don't see much there. Moving on.
Mordin has the Genophage research so that's important.
Miranda returns because TIM has her sister. Maybe.
The Graybox mystery may come to a close if Kasumi was allowed to keep it. I mean, everyone wants to know the secret of the Graybox. (Knowledge of the Reapers that the Alliance has kept underwraps?)
Legion returns because the Geth should play a heavy role either as enemy or comrades based off of the choice.

Anyway, those are "reaching" reasons but reasons nonetheless.

Tali's and legion's LM: Will definitely have impact and quite visible. Geth/Quarian war or lack of it will really affect how the war preparation against Reapers will go.
Mordin's LM: Another, which will have great impact. Do you cure Genophage or not is big and it would affect how motivated Krogans are in incoming fight. (Though it seems that saving that Krogan's princess could cause Krogans to fight in your side, regardless of gure.
Zaeed LM: Could be decently important. If they would kill Santiago, Zaeed could take over Suns and then they would be at Shep's side too against Reapers. That could also explain, why Zaeed would then leave from your squad.
Thane LM: Seemingly not important, but in political play it could be important. What happen to Talid and how his anti-human views would affect now that Reapers have attacked on Earth. Could it make them less enthusiastic to help humans and more supportive to just protect their own home world? So, Thane is not exactly the most important part in this LM.
Kasumi LM: Another one, which could have impact, depending the fate of the greybox. Though I don't see immediate effects with this, now that Reapers have come. But after the war? It could have huge impact on what would happen to Alliance.
Garrus LM: Not really important, especially if Garrus killed Sidonis. If not, then Sidonis could provide even possible help or it Sidonis might even sacrifice himself in order to save Garrus and Shep from really bad situation, if alive.
Grunt LM: Killing Thresher Maw or not might affect Grunt's role in Urdnot. If Wrex dies, then Grunt's rite result might help him become nest leader. But it's not directly ME3 related, except if Wrex dies in the middle of the game.
Miranda LM: Not really any effects, except if Cerberus kidnap Oriana. But it would be repeat from ME2.
Jack, Samara and Jacob LM: They don't seem to have any importance.

Mordin's is the only irreplaceable one, either you have the cure or you don't

the others are easy to substitute

Well I think that the Legion & Mordin missions are the only one's with a potential large impact in ME3!

Mordin: Either you get the cure, so the krogans can re-populate and fight the reapers!
Legion: Having a spacestation full of potential geth allies should come at handy!

Perhaps Tali, with the issue of the Quarians wanting to retake their homeplanet from the geth.

The rest of them a minor more personel missions with minor effect on the broader galactic society!

But that's just my opinion.

Legion, Geth connection, virus affecting all Geths.
Tali, Quarians connection as peace/war agaist Geths and her fathers research
Kasumi, the graybox was connected to reapers, but how?
Mordin, the genophage research data.

All other loyalty mission where little too personal only, maybe Zaeed has some connection Blue Sun, but.. It's the different between is person important or something in the loyalty mission it self.

Some LM's will change the plot of the main story arc while other might affect how that person has changed by Shepard's decision.

For Example: If you spared Aresh, Jack might have figured out that violence isn't the answer all the time while if you did kill him her personality will not have changed...

Grunt:- He is a full member of Urdnot, and we are his battlemaster, therefor we have pull with the krogan, making it easier for us to get them to fight the reapers in co-ordination with the other races rather than on thier own.

Miranda:- Her loyalty means she provides us/the alliance with cerberus resources, weakening them and strengthening us.

Samara:- With her daughter dead she returns to the Justicars and tells them about our actions, leading them to trust us, upgrading any asari commandos we get to justicars. If we saved Samara we get Ardat-Yakshi instead.

Jacob:- The toxin in the food can be used to prevent or cure indoctrination.
