It would fit the story and as a reward for people who went the Renegade path of playing, to take over Cerberus. The combo with Liara as the new SB. I think would be most interesting. In the whole game Cerberus have been judge as extremist and terrorist, now Shepard have a chance to reverse that. Also, it would be interesting to confront Tomb.
What do you guys think about this idea?
I want to take over Cerberus

Honestly, i kind of thought about that after ME2. The ultimate renegade/paragon choice...Renes can take over Cerberus, Paras can become Alliance Admirals or something.

People have nice ideas, problem is just reality of games. Like allways, it's not profitable to make two different story in same game.

Who said anything about 2 different stories? Could just be two different endings. TIM is indoctrinated and so is Cerberus, have to save the galaxy, so at the final mission, defeat TIM and the Reapers and players can be given the choice of Assuming Direct Control of Cerberus as a Renegade option, or becoming an Alliance hero that saved the galaxy.

I think Cerberus, even with its vast funds has broke the bank in ME3. They are going all or bust as they expect the Reapers to win. After ME3 I expect Cerberus will be a broken organisation, or at least be in shambles.

There are going to be players who are prohuman and will want human dominance so taking over Cerberus might actually happen...

That is actually sweet, it will also explain/reward the player for keeping the Collector base. But, it will also be nice to have something like Witcher2. Your choices during the game will change the whole story. Giving the option the keep the base early/middle in the game will change the whole story and game experience.

Shepard would make a poor Admiral, unless it was a symbollic advisor position behind a desk (like Anderson).

I hope there is something like that, a couple of my Shepards really want to be the next Illusive Man.

I hope the choice to take over Cerberus isn't just for Renegades. I play a paragon but I see the potential Cerberus has if it reforms. And being a paragon who doesn't care for either the Alliance or the Council, taking over Cerberus, altering some of its methods, and using it to combat the Reapers seems like the natural choice for me.
