Angband.

I replayed Angband earlier this year - the current release is version 3.20. In fact, I've played it to completion every few years since I first found it in about 1994.

For a pure stats-based strategic dungeon crawler, you really cannot beat it. Gnome mage FTW!

Planescape Torment definately falls under cult classic. It's more well known years after it's release than when it came out. It sold really low and has probably sold more copies in the last 3 years than it did when it came out.

Clive Barker's Undying.

It's a first-person horror shooter set in the 1920s around an ancient Irish mansion and the cursed family that haunts its grounds. It really evoked some gut-clenching dread as well as refreshing moments of wonder in me. (The levels set in Oneiros were beautiful and eerie - one of the best "dreamland" worlds I've ever seen done)

It also had a terrific, dead-simple dual-wielding system for using weapons AND magic at the same time - left mouse button fired your mundane weapon, right mouse-button magic. It worked like a charm. (To this day the Scythe of the Celt is one of my favorite melee weapons. Anyone who played it knows what I'm talking about - you could use it to lop off limbs with gleeful precision).

If you're a horror fan, it's well worth seeking out. The story's interesting and it takes care to build up its atmosphere. It's a shame Undying sold so poorly, since there was definitely room for a sequel.

Vampire the Masquerade: Bloodlines.
Gladius (more unpopular than cult classic, really)
That's all I can think of right now

Would Neverwinter Nights 2 count?  It came out in 2005, and I played the crap out of it.  It wasn't a big-name game at least.

Arcanum: Of Steamworks and Magick Obscura is another awesome cult classic.

Oh, and Dungeon Keeper 2.  Great game.

It's funny that alot of these really cool games like PS:T and Undying didn't sell well. And yet crap like COD sells by the boatload.

No wonder we barley get any good games anymore. The majority of ppl truly do like horse****. So that's what we get.

A few random ones: Beyond Good & Evil, Snatcher, Arcanum, Bloodlines, Drakan: The Ancients' Gates, and Blue Stinger.

My top pick goes to Septerra Core. The game had its flaws. Specifically slow paced combat, deadpan voice acting, and a plot that was crammed with JRPG tropes. That was fine if you liked most JRPG tropes, though. ;)

It had a Chrono Trigger feel to it; with combination spells, battles waged without switching to a separate arena, and a map screen that was obviously inspired by Square's SNES game. Septerra Core's cast stood out, and before long several of them became beloved characters of mine. I particularly liked the protagonist, Maya. She was perhaps the first female character I saw done right in a game. Practical, courageous, and compassionate without being "vulnerable" or having a horrific past.

I believe GOG offers Septerra Core. If you do not mind a plot on rails with dated graphics and animation, I wholeheartedly recommend a purchase.

I don't know if it has cult status, but Lords of the Realm was my first strategy game and when it popped up on GoG I had to get it. Loved that game.

Dungeon Keeper 1 was the freaking bomb! Too bad BullFrog went under. Bullfrog and Westwood were great companies.

I would say that Blade Runner was my favorite both in movie and in PC game (1997 release), but I don't know if it is a cult classic. You people with your Grim Fandago I would take Blade Runner anyday. From the top of my head, I know some of the games mentioned are not even close to cult classics like KoTOR. I remember X-Play reviewing that game daily.
