I would find it fun however to fight some Shepard clones Cerberus might have created with control chips in their brains, maybe even have a Shepard Clone as temporary squadmember.

ME2 was a great game but one thing that itlacked was a charismatic and threatening villain. You never interact with Harbinger like you do with Saren, and when the Harbinger-possessed-Collectors aren't that though, so he doesn't really count as a boss fight.
One way to remedy that would be to have the Reapers roll out their own indoctrinated and cybnertically altered Shepard clone, that is your main nemesis (like Saren) throughout most of ME3. He'd have all of Shep's badassery and leadership ability because he's essentially you, but unlike Shep, he'd be working to destroy galactic civilization.
