What kind of leadership are we talking here? Entire mission leader? Combat squad / spec-ops type leader?
Because a lot of people are saying Garrus when he is a terrible decision maker.
He endangers the lives of hostages on multiple occasions, constantly questions and complains about his superior officers and having to follow orders, and his one big act of independent leadership was the brilliant idea of bringing nary a dozen people against an entire space station known for being the corrupt antithesis of the Citadel. Big surprise when everyone gets killed, eh?
If these leadership responsibilities were limited to deploying tactics then maybe Garrus would be a halfway decent choice, but I would not trust him for a second with an actual mission or anything that resembles Shepard's responsibilities.
Personally, I'd think Mordin would make a good overall leader. He's good at actually analyzing the situation and making informed, intelligent decisions.
If Shepard was incapacitated, which squadmate would be best to lead?

In ground combat, Garrus. For long-term strategy, I'd rather have Miranda do the planning.

Don't forget, there's more to leading than military experience. Would Garrus really be the best diplomat? Would Garrus be the best split-second decision maker? Etc.. Clearly, he has combat leadership experience.

That said, I really don't want to play as any other character other than Shepard in ME3. Joker in ME2 was "okay" because it was short. I have too many bad memories from KOTOR2.

Garrus and Jacob would be the obvious choices. Jacob had his 'hero' spot stolen by Shepard, but has the 'right stuff' for being one. Like Shepard, he leads from the front and protects others. Garrus has the better tactical mind and common sense. Both are fairly well respected by crew & squad.
But in an ideal universe the role would be filled by whomever the player chose, and it would completely change the story and tactics used to succeed. It would also add about 8 years to the development time.

Miranda not likely, doesn't strike me at someone that would be willing to go in front and frankly desktop generals isn't commanding much respect.

2)Virmire Survivor: Seasoned combat veteran not to mention they've reached Spectre status
3)Jacob: Years of experience as an Alliance marine and he is able to lead a squad during the suicide mission

2.) Zaeed - Blue Suns Leader/Founder. He lead people through missions high and low since you were wiping your ass. He was double-crossed hence leading to his downfall; this wouldn't happen with the current squad.
3.) Mordin - Former STG opperative. These individuals were in leauge with the Spectres; except they are more fragile physically. However Mordin is incredibly intelligent and wouldn't do anything un-necessary; you could say he is "Surgical".
4.) Tali would be my final choice but she would do better as a duo with Legion. For now though suggesting she were solo - I'd say Tali would be fair enough as she already (at a young age) lead multiple squads of Quarians through missions; but they were idiots. If she lead the normandy team she'd be doing much better off.
Samara would probably be on that list higher up; same with Legion for sure...
Jacob / Mirianda would be the very bottom for me as I don't trust Cerberus Lap-dogs (even at the end of ME2 they still kiss TIM's ass).

Kaidan could take Shepard's place long term. Replaying ME1 has given me an appreciation for how ready for command he is.
Miranda would be good short term but she's not a people person and wont make the effort to fake being one. Not gaining squadmates' trust, respect and/or loyalty would make it difficult for her to be effective long term.
Garrus has potential but he's too much of a hothead and Omega will always haunt him. A better team leader than an overall leader.

Garrus needs a chance to get over Omega, he has enormous leadership potential if paragoned, if Shep is renegade not so much, but then again, who the f*** put renegade Shep in command?!?
