Am I the only one who thinks it's wierd that there are storage caverns, a quite large cave network, on the second story of a tower thats in the middle of a lake?

The tower is sitting on a huge rocky island thing. The rock faces sort of crawl up the sides of the tower, probably for support or something. It's easy to miss in the intro cutscene, but yes, it probably would have made more sense for it to be on the ground floor so it's closer to the underground caverns.

Ah thanks, it has been bugging me for a while now since I just played the magi origin. I guess I missed the cliff in the cut scene.

If something doesn't make sense, just assume that magic is involved somehow. This is the circle of magi also; I'm surprised that the don't have the tower floating in air, though that might strain their lyrium reserves.

and of course it possible that its just an error, everything isn't going to make sense because this is not "reality"
