Also in arrival why would they leave a device that literally gives their exact location and time to start the invasion. They are overly confident as evidenced through their actions and dialogue, not to mention the large amount of evidence left behind. They just never expected a Shepard to exist. It seems like they are almost curious about Shep (trying to get his body, harbingers dialogue) whereas in Arrival Harbinger seems genuinly pissed at Shepard.
Maybe they just over rated their power because 37 million years of genocide will do that. Who cares if a derelict reaper is hundreds of miles inside some backwater gas giant. The thought of someone using the IFF probably never even occurred to them, same reason why the collector base doesnt have security
