In Mass Effect 1, armors had slots you could place different modifications in. In Mass Effect 2, you can switch out gloves/breastplate/etc and each has unique bonuses.
What I'm thinking of is a mix of these two systems - in which you can still switch individual armor pieces, but each individual armor piece, along with its unique bonus, has a slot or spaces in which you can add additional components.
Any of you who have played an MMORPG like Aion will have a good understanding of this idea - it's essentially like socketing your armor with Manastones and other upgrades, except that the upgrades I'm talking about here are far more significant than minor stat increases.
In real life, MOLLE (or modular lightweight load carrying equipment) gives soldiers the ability to attach a variety of gear to their vests, backpacks, or other equipment. You can attach magazine pouches, grenade pouches, a knife, or whatever else is MOLLE compatible to your vest or backpack.
In the Mass Effect series, I could imagine a similar system, though given the technological advances there is obviously more variety. Hardpoints and other straps/slots could allow a variety of gear, modular components, and upgrades to be mounted to various armor pieces. It might even be possible that such attachments grant additional skills.
In the original Mass Effect, there are armor mods that increase your shields, reduce incoming damage, increase, health regeneration, and much more. These "general" armor mods could be mounted on any armor piece, but I can imagine more specific armor mods that can only be mounted on certain armor parts.
Additional ammo pouches can be mounted on your arms, chest, or legs, but not your shoulders or feet (for practical reasons). Your shoes can be augmented with a mechanical device that increases your movement speed or sprint duration, or your arms can be modded with a mechanical aid that reduces recoil. Your shoulders could be equipped with a mini-rocket launcher (seen at 1:49), while your helmet can be equipped with advanced imaging systems that show enemies behind walls and other cover.
Each armor part would have a different number of slots. Your upper and lower main pieces might have 3-4 each while your shoulders/gloves/boots/helmet might only have 1-2.
