I really don't get it. He's a trust worthy level headed guys and fairly useful in combat. But almost no one like him.
Just take a look at this,
Most wanted ME3 character - Jacob got 0%
What are you fighting for - Jacob 1%
Character likes thread - Jacob least likes
But heres a funny thing,
If Virmire happen again - Only poll I've seen Jacob win.
What the hell is wrong with Jacob?
Why does most dislike Jacob?

He just seems quite lacklustre compared to the rest of the characters. He dosen't detract from the ME experience but neither does he really add anything.
I do however feel the hatred some seem to feel for him is a little unjustified.

Most people don't actually hate him. He's too normal. Normal is boring. People seem to like the crazies.

he's a masculine male human, he's stepping on man Shepard's toes obviously. : )

Personally, I enjoyed Jacob's position as the only sane man/the normal guy who gets s--t done. I've never romanced him and I never intend to- the whole commander/subordinate thing got old fast with Kaidan- but he's a solid guy, a good soldier, and someone who cares about getting the job done.

he is too boring... never used him in any missions (except his loyalty and the 1st few missions when I only have him and Miranda)

I think he's awesome. He's just a regular guy and levelheaded to boot. A lot of it comes from his stupid dialog with the FemShep romance, I think.

Because he feels like a filler character and has no interesting background or personality. It speaks volumes of his (lack of) character that a robot with literally no personality(Legion) is found more interesting and likable than he is.

I don't know who he is, what he brings to the team, why he can be such a dick out of nowhere...and he's just kind of boring in general.
There are moments that make you think BioWare didn't know quite what to do with him, like when he gets hostile with Thane. It's as if they realized he needed some characterization and threw that scene in.
He's just up in the armory. Doing stuff. I never know what he's doing up there...

I think Jacob is great, I consistently give him high marks on polls. He's not my favorite character by any means, but he's a good solid dude. And honestly, if "I" was on the Normandy, I'd probably be startin' somethin' with him.
Dem abs, dat butt. Alligator smile and Chiclet teeth—I guess I could overlook that...
But Jacob is human, and male, so that's two strikes against him in most people's eyes. Human characters as a general rule don't do as well as aliens in the polls, and male humans that are LI options for the female protagonist REALLY don't do well in polls. Kaidan was much maligned in the old days, but obviously absence has made the collective heart grow fonder in his case.
Jacob is also decidedly un-badasss in the conventional sense. We don't get any cutscenes that show Jacob to be a macho stereotype. Nope, he uses biotics, which aren't as badassss as sniper rifles, martial arts moves, and "me krogan!" bluster. So yeah, his stock with the young males plummets some more.
And he's got alligator mouth and Chiclet teeth. Really, what were the animators smoking? Non-speaking Jacob is HOT. But as soon as he starts talking he gets Weird Animated Face, and that's just not fair.
Then there's the voice acting. Sub-par, unfortunately. I don't know if it's the voice actor, I'm more inclined to blame the voice director and writers. Many of his lines come off as d¡ckish. When he says "Already? I'm not big on forcing these talks, Shepard," most people want to say "well eff you too, buddy." Even his "Satisfied, Miranda?" line comes off as petulant.
His loyalty mission is really disturbing—and he's like "eh, whatever". That doesn't earn him points.
And he gives bad tactical advice. This to me is one of the big blunders that BioWare made with Jacob. That should be his bailiwick, he should be the guy who invariably shows you the right path to take in combat, since, well, that's kind of his whole deal.
But to be honest, I think most people just hate Jacob because he's snippy with Tali. It's no secret that Tali has the largest fanbase of any character in the game by a wide margin. As soon as Jacob said "Be sure to introduce yourself to EDI, the ship's artificial intelligence", a large percentage of players said "eff you buddy" right along with Tali's dagger stare. Mind you, Tali was pretty harsh toward Jacob herself, and justifiably so (I do like that she is one of the few people who calls out Cerberus for being the awful organization they are) but Jacob wasn't the person she should have been trashtalking, and his response, while snide, was hardly worth the eternal damnation he's received.

I think I'm one of the only people looking forward to seeing how his character develops. The lack of love this dude gets is downright unjust. He's a great character whose major flaw is bottling things up. It seems to go past people's heads though. Figures that when a black dude gets written intelligently in sci-fi something like this happens (cheesy romance lines not withstanding).

Are you sure it isn't because people are intimidated by his lovely voice? Really, he's a great character so... I myself don't understand the hate. Sure... there's the prize, but that's more lulzy than anything else.

i was going to say because he is black but i don't know if its a racism issue
Honestly he was not a character who mad me laugh or cry he could be a but of a douche and he was very unemotional during his really crappy loyalty mission. At least Miranda had personality even if it was one i hated she had one. Legion has more personality than Jacob and he is a robot!

Because his primary weapon is a shotgun and he sits in the back? Haha honestly I just think it's because he's pretty vanilla next to characters like Mordin, etc.

I don't mind Jacob. I romanced Kaidan and stayed faithful to him in all my playthroughs so I like calm, level headed humans that don't need to be fixed and don't need their hands held for every little thing. The Jacob romance dialogue was pretty cheesy and horrible, but probably no worse than the cheesy/sleazy cringeworthy Garrus romance dialogue, and there's the sleazy way femShep speaks to him which I suspect put most people off. I must admit it took a few playthroughs for me to actually come to grips with any of my femSheps talking like that to him, lol. And first impressions aren't good - when you first meet him he tells you he's head of security, and obviously not doing a great job at it, lol.

People dislike Jacob because:
1.) He doesn't need Shepard to fix him like other squaddies
2.) His LM doens't make up his whole character or effect him that much.
3.) He's a human male squaddie
4.) He's sane
5.) He's not an alien.
6.) He's snarky to Tali (who's horrible to him despute him being friendly to her)
Despite this he's the only Love interest to actually ask Shepard about her problems and he's the only one that says "I love you" (Miranda's close by saying "this is no time for love"). He should also get points for not needing fixing since that takes a burden off of Shepard during a critical mission. He's solid in combat and he's just what the ship needs in terms of having a cool head at all times, even when he found out the atrocious things his father did on Aeia. If Miranda wasn't so damn talented, he's be the perfect XO and he has the respect of all my shepards since both he and Shep have saving the council on their resume's. Did I mention he says "I love you" cuz that's also why I believe he's the BEST LI, not my favorite (Miranda/Ashley) but he's the best for that.

I honestly don't think his ethnicity is an issue for most people. Maybe a few people dislike him because he's black, but that couldn't possibly account for his lack of popularity. There are plenty of popular black characters in video games. No, I stand by the reasons I've given, though the much derided romance plays a role too. Which is a shame, because buried in the dialogue of his romance storyline are some of the best lines of any character in the game, and he'll even tell Shepard to go to hell if she tries to "fix" him or push him too much to "share his feelings". I didn't even know about Jacob's spine until it was pointed out to me, and once I was aware of it, he shot up greatly in my estimation. I wish his awesomeness wasn't buried in optional dialogue, and I wish his self-reliance and willingness to take the p¡ss out of the Great Commander Shepard wasn't such an anomaly in the game. Too many characters adore Shepard, and for no reason. Jacob at least has boundaries.

He's better off using a Carnifex/Phalanx and makes a decent "sniper"/tank.
