So... Kaidan outranks Shepard

Pretty much this. Can't believe some people still suspect some conspiracy theories or hope for an opportunity to show off their "importance". Common sense is sometimes the easiest answer, so I'm guessing this whole thing will not be an issue. If the VS disagrees with Shep about anything, it will not be rank-related.

Kaidan died on Virmire for me, so I missed that.

In that case it does seem as if Kaidan wasn't intended to be senior to Shepard, and someone just wasn't keeping track of their own lore.
 
In the real world a Major and Lt. Commander are usually the same pay grade. Basically a Major is an Army or Marine equivalent of a Navy's Lt. Commander. If the Mass Effect ranks mirrored the real world, Shepard would be the superior officer in that he has held that rank longer than Kaidan. Since the Mass Effect rank structure is a bit different however, Kaidan should outrank Shepard.

The CDR abbreviation was a bit odd considering that the Alliance doesn't have a Commander rank. It goes from Lieutenant Commander to Staff Commander.

Either that was a mistake or ME3 introduced a Commander rank that isn't listed in the codex.

Since you mentioned RL, I figured I should post this. Shepherd and the Crew aboard the Normandy were referred to as "Marines". However, seeing as how it is the future and people mostly fight in space....
Generally speaking, You will not see anyone above 0-3 in any service participate in any combat, that is mainly reserved for enlisted and rarely company grade officers. Thus, a "Commander"  rampaging through the galaxy instead of sittin behind a desk is one of many acceptable breaks from reality in Mass Effect.

In my opinion!!!! You know that snark of Joker's is never meant to be anything but snark and a test on Joker's part to see how the situation impacted Shepard. Joker does this throughout ME3. :)

But as soon as Kaidan steps onto the Normandy he is considered to be working under Shepard, even if he actually outranks Shepard.

Major Kaidan Alenko has Marine rank and his positions are what could be considered more in line with a positions that revolve around the management of soldiers, Staff Lt., Staff commander, Major.

Lt. Commander Shepard's position is one that is more of a command position that makes the more broad sweeping decisions (external rank decisions). Just saying. :)

We are never really told if an N7 designation impacts rank structure or not; just that it means they (N7'ers) are suited to command positions.

Shepard's lucky he has any rank at all after the stuff he pulled. LOL!

It's very simple, who gave the command to attack for multiple alliance and alien fleets for the battle of earth? I did not hear Kaiden or any alliance officer say "excuse me Shep, i have the command here"
The man/woman is beyond a living legend at that point, Vega knew what Sheppard did at the collector base despite it being a cerberus operation... If a soldier like Vega knows, the whole alliance rank and file knows.

Captain Anderson at the time was higher ranking than Commander Shep while he was in command of the Normandy doing all the rampaging and whatnot. Not to mention leading the ground force :-D
